Just after posting this Kevin Walzer provided an answer. The Quit menu
on MacOS X calls the tcl "exit" function. One can easily intercept this
in Python/Tkinter using createcommand, e.g.:
def myQuit():
reactor.stop()
root.createcommand('exit', myQuit)
